Based on feats, Beerus is on another level. Based on statements, they're around the same strength.

So I would give Beerus the edge.

In my most recent analysis of Beerus, I think I had him top out around Super Baby Vegeta 2, maybe higher than that now. So I'd consider putting the him and SSJ4 Goku as near equals.

GT is a side story while Super is a direct continuation of the original Manga. Your second major flaw is assuming they occur in the same Universe.

I'll go with Beerus, as he is capable of destroying the universe, shown in Super. I'm not sure if that's Toriyama's doing, so I don't know whether we should accept it as "canon" or not, but right now, I think Beerus would win by a lot.
