If we go by the anime where Trunks is casually lifting up Freeza's death ball, while Goku struggled with Cooler's supernova then Yardrat Goku is way stronger.

By the manga...not sure, Goku tanked a punch to the gut but, like I said he struggled with the Supernova.

Shouldn't Cooler's Supernova then be much more powerful than Mecha Frieza's?

It looks like it's Freeza's equivalent to Death Ball so of anything their the same Amp.
