Every power-up is explained reasonably.
No contradictions or inconsistencies.

Also explain exactly how God-Forms compare to their regular forms and say how much more powerful they got in their regular state. This is left vague for the most part and created a lot of bs 2 base theories (because Goku "absorbed" Super-Saiyan God into his regular state at the end of BoG, but doesn't seem to have that in later Sagas anymore).

There's certainly a lot to look into in order to fix it. I'd start by addressing exactly how "divine" ki works with the Saiyans. Base Goku (RF) should be > SSG Goku from BoG, which is only really implied and never stated. This would make determining quite a few character's power placement a lot more straightforward -- like Cabba -- and gives us a better way to determine transformations and such.
From there I would move on to Hit, drop Goku's Kaio-Ken and let it play out like the manga. We are presented with a fairly reasonable chain of power in the manga, something like: SS Blue Goku ~ SS Blue Vegeta >~ Hit (Full Power) > SSG Goku > Base Hit >~ SS Goku ~ 10% SS Blue Vegeta. I did think Vegeta being at 10% was kind of lame, but its easy to make this work.
It starts to get shitty when we bring Future Trunks and Black into this, Trunks makes the statement that Black >~ SS3 Goku. We then watch SS2 Goku fight Black, and Goku seems to have the advantage if anything. Pyro, we had a discussion about this recently and for now, I'll still go with Black allowing Goku to beat him so Black could become stronger. The biggest issue with all of this is Trunks going from having trouble with Dabra to fighting guys like Black or SS2 & 3 Goku, who should all be superior to SSG Goku from BoG. I would either drive Trunks' power way down, or have him do a lot more training -- probably the RoSaT -- and not have the only reason for him being so strong that 3 minute session with Vegeta. When the guys go Back To The Future, I'd make it clear that SSB Vegeta & Goku > Base Black who had gotten stronger and that Super Saiyan Rose Black >~ SSB Vegeta & Goku. I don't really know how I'd go about Trunks' new tranformation, its ridiculous. With Merged Zamasu I would just have him annihilate the trio and force the fusion into Vegetto much quicker and have Vegetto win.
Fuck Shisami, Tagoma and the 1,000 soldiers. I'd just write all of them out.

The scaling is too far gone to ever be fixed
But pertaining to the actual arcs I even care about, I'd make Gotenks a SSJ3 like in the manga and replace any reference to Freeza with references to Majin Boo in the Goku vs Beerus fight. Ultimate Gohan woulld actually do something instead of jobbing. Rage Vegeta sucked ass so I'd probably remove it and just have him land a surprise attack on Beerus which actually knocks him off his feet (allowing him to show promise, not surpass SSJ3 fused characters or some nonsense). I would probably have Goku not revert to SSJ at all and merely state he kept access to his divine ki later.
Fnf saga would just be erased entirely for being a massive waste of time and a horrid clusterfuck in general, I'd just replace that faggotry with Goku and Vegeta achieving SSJB in a sparring session or something. In the U6 arc I'd likely just try to explain how the fuck all those U6 fighters are so strong by having them be disciples of Champa other than Hit, and would probably make Kaioken x 2 the best Goku can manage, with 3x being a gamble like in the Saiyan saga. Either that, or I'd delete the Kaioken and just have Vegeta exhaust himself against SSJ Cabba in SSJ to explain how his SSJB got so much weaker since the 10% excuse was stupid as shit.
From then on I'd just make Trunks far stronger than Goku in the Boo saga, but SSJ3 Gotenks level tops at SSJ2 as that alone seems ridiculous enough. Base Goku would just tool him and have him wonder how on Earth he managed to widen the gap between them so much, and I'd probably have him use the SSJ God ritual to get as powerful as he does later, or Vegeta trains him in the Rosat or some shit to give him a glimpse of god tier powers. Merged Zamasu would be actually invincible and require Vegetto to be brought out that much sooner, and ghost Zamasu would be sealed in the Mafuba urn by Vegetto which requires such effort that it defuses an otherwise permanent
fusion or something. That sounds like a fair enough ending IMO

Trunks new form fights Zamasu who learned kaioken x10 some how.
Black keeps on powering up from fighting Holu and Vegeta. They fuse into SSJB Vegetto (without taking the senzu, it's made clear that Vegetto isn't as strong as he could be because he's not at full stamina). Vegetto puts the murk a durk on Black but he's getting stronger. Vegetto finishes it off with a sick combo into final kamehameha before Black gets strong enough. Dead Black's essence gives off a bad air and defuses Vegetto
Zamasu absorbs Black's essence and gets full stamina and goes into the first ever kaioken x50. Rest of arc plays out the same with Trunks getting the genki boost and Jedi sword
