I played a video-game & I put the language on Japanese. When I did Vegeta (Scouter) vs Vegeta, it sounded like Vegeta (Scouter) had a higher voice, than that of later Vegeta. Then I thought about it, and yeah I definitely think his voice did get deeper by the Boo Saga. His voice sounds way deeper than it first did.

So did his voice did actually get deeper or am I just imagining?

Also was that intentional or just how it happened after working the show for many years?

I wouldn't be surprised. But I never really paused to listen for it. Makes some sense, since Toriyama started drawing him different as the series progressed. Vegeta definitely looked taller and more muscular. A deeper voice would fit that.

Yeah! When I played RB2, his voice definitely did sound deeper especially hearing both one after the other, and then I thought about it, and I was like yeah.

Vegeta was designed to appear deceptively harmless (like first/fourth form Freeza, etc.), so after he'd already established his personality over the Saiyan and Freeza arcs, I guess they might have deepened his voice. It's also interesting that Ryo Horikawa is known for voicing the younger selves of several characters, as well as "pretty boys" like Karasu from Yu Yu Hakusho.

It may be more to do with his tone of voice. For instance, Horikawa seems to temporarily go a bit deeper when talking in a confident or arrogant manner, then higher when displaying emotions such as anger or sadness.
