Some would argue that Vegeta doesn't have a body at that time.

I don't see why his change in composition would affect his sensory abilities. Goku could still sense when he was in Ginyu's body and we've seen the souls of the dead still able to communicate physically and verbally fine. I doubt he'd lose his ability to sense Ki whilst in the form of a sentient cloud.

Wasn’t Vegeta shocked by SSJ3 Goku’s Power? Or at the least he implied he didn’t know his power before he fought Pure Boo. I don’t think he could sense.

Either that he couldn't sense at that time or Goku wasn't using his full power yet.

That is a good point. However, it could be that sensing it metres away gave him far more of a solid benchmark than sensing it from the afterlife. Distance does play a role in how well one can sense Ki it seems, at least in the Boo Arc, as seen with Vegeta having far more of a solid standing on how he and Goku rank compared to CG Gohan compared to Piccolo's comparison.

Then why is Vegeta so clueless about everyone's power? He's blown away by SSJ3 Goku and thinks he's the strongest around.

I addressed that in my post above. Distance seems to matter when it comes to gauging one's Ki with pinpoint accuracy in the Boo Arc.

I'm not sure. Vegeta had no idea what happened after Boo arrived on the Lookout, so he either couldn't see or couldn't sense while he was a cloud.

Vegeta had just been given back a body around the time Gohan was fighting Gotenks-Boo, so I bet he would've sensed it. Plus, Goku assumed Vegeta's plan was to resurrect Gohan and Gotenks to fight Boo, so he's probably aware of their powers.

Gohan was dead and Goku had his hands too full to search for him in the afterlife and bring him there.

Genki is only 1/3 of a user's Ki and they likely didn't even contribute that amount considering that would completely drain their life energy. Also, considering Cell claimed to be able to use it as a way of hyping up his power despite the Genki of Earth's life having only been enough to overpower Oozaru Vegeta, I'd say there's little real logic behind the Genki-Dama and it's just a pure plot device.
