Freeza killing the Saiyajins

Vegeta, at the verge of his life, stated that Freeza killed the Saiyajins in fear of the SSJ appearing among them. Wouldn't it make more sense killing Vegeta then, as he was the one alongside them (forget Goku) with the most potential? Vegeta even stated that if the legend were true, he'd be the only one with the potential to turn into one. Killing those who prolly hadn't a chance to transform seems just random.

Toriyama's inconsistent on the reason why Freeza wiped out the Saiyans. Initally it was the fear that the Saiyans would team up and kill him.

That wouldn't make sense since he recruited Vegeta before that but if it was then Vegeta would have been killed by Frieza earlier and there's nothing Long Vegeta can do about it other than the Saiyans rebel to Frieza and who knows one of them might get stronger by a simple rage boost thing.

As Gog said, the main explanation is Toriyama retconning the explanation of Freeza worrying about strength in numbers in order to create more hype and relevance for the Super Saiyan (which is another retcon when Vegeta treat the phrase of "Super Saiyan" as more of a joke about hybrids in the previous arc).

In-Universe and going with the rewrite, the strength in numbers excuse can still be used. Freeza was still confident in his superiority when a Super Saiyan was staring him in the face. It would be understandable from this that he didn't believe only having one real Super Saiyan candidate would make a difference compared to if there were at least two major ones (three now that Broly is canon) and a possibility of many more appearing if he just left their population free to expand and progress.

To be fair, Beerus only gave him a slight thought of doing so and wasn't the deciding factor, plus Minus makes it apparent he still had worry over Super Saiyan and Super Saiyan God in mind when it came to fully commiting to his decision.

I think that was the movie. Because I remember that Beerus ordered Freeza to destroy planet Vegeta in the Super anime and manga, or I've remembered it wrong.

No, Beerus just gave him an authorization that's all. The Saiyans were known to be troublesome iirc so I guess that makes sense.
