When Trunks went to the past, killed Mecha Freeza and handed Goku the medicine, is it possible he went three years to the future without spending time on his timeline, or he had to spend some time in the future so the machine would have enough fuel?

The last thing said about this was in the chapter when Trunks fought Cell. The Narrator said the time machine finally had enough power to travel back into the past after being charged for like 3 yrs or something.

Yeah, but someone could argue the time machine just got out of fuel then, after performing many time travels, and wasn't out of fuel when just taking Trunks to the future again... not necessrily something I agree with, but it could still be used, I guess. The panel GS brought up should seal it, though.

I theorize that, to avoid creating a new timeline, the same amount of time must have passed in both
timelines. So, Trunks stayed in his timeline for 3 years.

It's funny because when you just look at the question it doesn't seem related to Piccolo at all. Putting Piccolo into the picture seems kind of funny (althouh I obviously do see where you are coming from).
