I don't think the waves would affect the outcome that much, especially considering the fact 21 was apparently less affected by the waves than everyone else.

Not quite. She used less than half her power to stomp him. Cell has also vastly powered up due to having trained in hell, and he is implied to be on par with Final Form Freeza, or slightly weaker.

Post-split #21 was still strong enough that Post-God SSJ Goku wasn't capable of beating her and had to resort to a Genki-Dama, plus considering Cell has Freeza's "never trained in my life GAINZ" genes, he could be far stronger than in Z, especially considering the Villain Arc ending presents him as relevant to SSJ Goku and True form Freeza.

I haven't really played through the game, so I might be off on a lot of things but Cell got defeated once in the middle of the first arc as well, right?!

Yes, though it's quite possible that Villain/#21 Arc Cell >>> Super Warrior Arc Cell, seeing as how in the SW Arc #21 was capable of trashing Cell with ease whereas in the #21 Arc #17 stated he was no pushover even with #18 and #16 backing he and #21 up.

But wasn't the evil side more dominant in the first fight? It's all quite confusing to be honest.
