So, post-1st Rosat trip?

I'd say Vegeta still gets stomped, since I'd only place him more or less on 50% Freeza's level. Post-2nd Rosat Vegeta oneshots via-scaling from Base Trunks being treat as impressive by Future Cell, and any gains he made within those 3 years seem to be minimal.

1. Not in the manga :donovan
2. Beerus having the sense to realise Goku's actual appearance was different from what it was in Whis' crystal ball is enough to suffice for him stating Base :galu didn't beat Freeza rather than basically burning away all evidence for the contrary during the Cell Games and Boo Arc just for an off-hand statement.

While I agree with you, Beerus said Goku could not beat him based on strength as he checked his body

That's still highly debatable. He only poked Goku's muscles a bit which whilst indicating he was checking strength, it isn't a certainty and you could still argue it to fall back to the difference in appearance and SSJ's increased muscle mass.

What's the point to have that line then? I assume Toriyama just did not take the implications of the Boo Arc into account and just made it like that.

The line was considered so unimportant it was left out of the manga entirely, so the only reason for its inclusion would likely be that it was already in BoG. That still doesn't make it Toriyama's solid standing though, considering how quickly he changed his mind about Beerus using 70% against SSG Goku and the manga only references Freeza once Goku goes SS2, and anyone would be hard pressed to try and argue Freeza > MSSJ Goku.

He was, though Beerus acted as though it was about as good as Goku could do in the grand scheme of things, making the statement equally ridiculous. Sure, you could interpret it as Beerus saying even after everything, Goku's Ki is still closer to Freeza's than to Beerus', but if trying to be consistent, wouldn't using a better measuring stick such as "You're even stronger than a Kaioshin" suffice?

Since I agree with you that logically and mathematically Base Goku must be stronger than Freeza, I would just say it was a retcon of Toriyama and that he didnt think much there

However, its not like Base Saiyans in the Boo arc being stronger than Freeza is fact. Just highly implied

I agree with @Captain Cadaver
As there's more evidence that Beerus is unaware of the Saiyan potential, his battle with SuperSaiyan God Goku shows that as Beerus didn't know Saiyan biology was capable of absorbing divine ki & turning it into their own.
