Can you think of any aside from Yami Bakura (incarnation of Zorc) losing to Yami Marik (final boss of Battle City, but not the main villain overall)?

Can't really think of a case where it was the final villain, though if broadening it to an arc's villain being defeated by previous yet active villains, there's Strong the Budo/Chojin Enma being defeated by Akuma Shogun (still very much the main villain of the franchise) in the continuation of the Kinnikuman manga, as well as of course Ganishka getting beaten by Griffith in Berserk.

Griffith is the main villain of the series in general though (unless they do a sequel/continuation that goes into battling the Idea of Evil), it's hard to confine him only to the Golden Age. By that logic, Yami Marik beating Yami Bakura would also be a villain beating a main villian from a previous arc since Yami Bakura was the final boss in the pre-DK events by virtue of his appearance being just before Duelist Kingdom. And Yami Bakura defeating Pegasus and stealing his Millennium Eye would be a previous main villain beating the current main villain as well.
