Outside of what I said regarding the cards being nerfed & sheeeeeeeet versions in reality, there is also the fact that manga Yugi plays more intelligently/strategically than anime.
Example:
In the manga Yugi plays some combo of existing cards he already has to get rid of the spirit of dark sanctuary. IIRC, Kuriboh, Monster Recall (or something) & chain-destruction (it actually got a second use)
In the anime he has two cards out of thin air that were never there before.
