Who would have won during their original encounter?

Game-wise, Mewtwo is far superior and would likely win one-on-one assuming it doesn't have some shitty moveset while Mew has a good one.

Movie-wise, they seemed pretty even so it could go either way.

It would've gone either way in the movie. They were dead even.

Move wise and power, they seemed pretty even in the movie. As Mike said, in game, Mewtwo always seemed far superior.

In theory, does Mewtwo have a higher intelligence? He seemed to, but that might just be do to the fact that he can speak. But he did orchestrate a pretty elaborate plan to get everyone on that island. If true, I'd give Mewtwo the win for tactical advantage.

They were even in the movie, but Mew would've probably won 'cause plot. llolololol

Game-wise, Mewtwo's much better. Slap a Life Orb on him and he'll eat Mew for lunch!

Why did they make such a gap between the two in the games?

Who knows? Maybe to compensate for the fact that Mew is way more unpredictable due to the fact that it can learn almost every move and 'cause its base stats are distributed evenly.
