You forgot that Raditz also said he'll slowly increase the power of his attacks. That means Goku took a stronger version of Raditz than Initial Raditz into consideration when he fired the KHH.Here's how I have it.

Kamehameha cannot be too superior to Initial Raditz because Goku has very low expectations of pulling off a victory here. Powered Up Raditz shows some real fear dealing with the Kamehameha, so it should be rivaling him. FP Raditz stops it dead in it's tracks.
