It's somewhat implied before they go in when Trunks tells Goku that even Vegeta knows it's more beneficial to train with a partner than alone, and then later on when both seem to know the other's power against Cell.

Yes. The second time around, Vegeta insisted on training alone, which tells me that there must have been some relevant interaction between he and Trunks. Otherwise there is no difference whether Trunks goes in with him or not on the second trip inside.

I don't think they ever trained together. Vegeta accepted to go in with Trunks because Goku said they're
running short on time.
Nevertheless, it's inexplicable why AT never showed any moment of those two in there. It was a great chance
for character development.

Pretty sure they trained together. Vegeta knows exactly how strong Trunks is aside from the Super Saiyan Grade 3--and Trunks is aware that Vegeta reached Super Saiyan Grade 2 relatively fast, too. I doubt they trained separately the entire time.

Sometimes I drive my parent's somewhere and I don't feel like talking, and the next time I drive it's a relief to be alone, even if I didn't really talk to them the first time.

I think they did train together, but only in a limited way. They were alone enough for Trunks to not know about grade 3's weakness.

From what was said, it seems they trained alone for the most.

One line from Vegeta kind of made me think at the end, Vegeta might let his guard down.

Vegeta: Something alone the lines of "Trunks is almost as strong as me"

and

Our training is never to be discussed.
