When Kuririn was about to kill Vegeta (he didn't), Kaio said:

Was he referring to Freeza?

But why would Freeza be the roots of evil? I mean, is he trying to say the Saiyans were bad because of Freeza?

Furiza commands the saiyans. So the root of evil would obviously be the one that controls them.

It's just foreshadowing.

The Saiyans are already evil, wheter Freeza is commanding them or not, so much so Vegeta wanted to be the next ruler of the Universe and I doubt he would do it in a fair way.

I think "root of all evil" is just a way to hype-up Freeza.

Like the mother of all that is evil. He is that evil, and that's why you should be scared thinking.

The root of evil is just a figurative way of referring to the biggest evil. Piccolo Daimao also muttered before dying that the root of evil mustn't be severed when he left behind his offspring, but it's not like either of them are the origin of evil
