Yes. If Base trumped Super Saiyan, Goku would have been remarking about their unbelievable power. Like, how the hell did they improve so much. As we can see, Goku is merely focused on the transformation itself. So if Goku can predict accurately how strong their fusion is, he can also predict much more easily how strong a Super Saiyan 3 would be off of Super Saiyan. So, after all the gags are done, Goku shows us the right path. The boys did not power up at all in the ROSAT, they merely added transformations on top of their awe inspiring power.

What we know for sure is a fusion is way stronger than the sum of the individuals when done right.
However, there is no certain formula. Just like when a couple has a child, the fact of randomness
also plays a role. Goku saw the metamorian weaklings turn into a super powerful fighter when
fusing, so, based on the logic: 'imagine what will come out if the kids, who are so strong, fuse', his
intuition told him that Gotenks could beat Buu.

Personally, i always felt it would be more correct if the kids just unlocked SSJ3 in ROSAT instead of hugely powering up
their base in one week.
