Gogeta Mssj could only be as strong as Boohan, meanwhile Goku SSj3 was fighting with someone on par with Boohan in only his SSj2 transformation. The difference between Gogeta and Goku could potentially be larger then one might think.

Gogeta would beat Buu as bad as Vegetto did. The whole reason Vegetto existed is because the fusion dance was used by the movie first. Considering Goku is head and shoulders above any single character in the Buu arch, any fusion with him would make him unstoppable. Gogeta cleans his clock.
