Purely depends on the moveset. If the Greninja has Ice Beam, then it wins, doubly so if either Sceptile's in it's Mega form or Greninja has Protean as it's ability. Ariel Ace could be a decent substitute for it as well. If it has neither move or it's up against Mega Sceptile, then things are far more in Sceptile's favour, since most of it's STAB attacks could likely oneshot Greninja as long as it can survive the first hit, even more likely due to Mega Sceptile's speed.

Anyway it depends. Does either Pokémon have an investment in speed (Which I would expect, since these are the fastest starter Pokémon in the game). Greninja and Sceptile (In Base Form) are pretty much dead even as far as speed goes. Mega Sceptile is faster than Ash Greninja and speed is kind of important in the meta (depending on the Pokémon). Both are extremely frail, but Greninja has Protean, and a STAB Ice Beam should be more than enough to drop a Sceptile (ESPECIALLY a Mega Sceptile), although the same applies to Greninja. A STAB Leaf Blade/Giga Drain should be more than enough to drop a Greninja.
