Battousai Kenshin and Shishio are already essentially equals, with the reason Shishio outlasted him mainly being his incredibly high resolve as a warrior being even greater than Kenshin's to protect his allies, plus each of the fighter fought him individually when already worn out from previous battles. Kenshin and just Aoshi or Saitou should be enough to win.

Wasn't it stated Shishio got stronger after being burned? Usui apparently thought he might be able to kill Shishio with his Shingan until he realized he'd gotten even stronger.

The fact that Saito's best attack couldn't even scrape Shishio shows he's stronger than he was in the Bakumatsu in of itself.

Whilst that's true, it'd depend whether or not we're supposed to ignore his stamina limits for this matchup. If so, I think he'd treat them the same as he did in the climactic duel except he'd win at the end, but if his limits are still in effect, the team would most likely outlast him in most scenarios due to Kenshin being near enough equal to him to take up the majority of his time.
