Outside of DragonBall, because there's a thread for that.

I don't know. Maybe Atem/Thief-King. I thought InuYasha and Hiten for some reason also had good chemistry. Can't really tell why, maybe because in some-ways they feel like counter-parts. Mayyyyyybe. Also InuYasha & Sesshomaru.

I just looked through my list of everything I've read and really couldn't come up with an answer. I was going to say Guts and Griffith, but they didn't interact all that much after Griffith became the true antagonist.

I’d say it still counts, since it all presumably build-up to their fight anyway.

Probably not the literal best btw but it stood out when I searched my head for examples
I don't think most anime/manga is great at coming up with a good protag/antag pair

Indeed. They only interacted twice after the Golden Age. That reminds me of how often Naruto and Sasuke interacted after Part I, as well.
