He can see if Kaioken Goku is faster than Freeza. It doesn't appear that he feels he is faster than Freeza until Super Saiyan.

Cooler can not sense ki, he can merely judge by battle performances. When you look at the entire context, it can be inferred that Cooler, seeing how Goku was able to beat him, concluded that Base Goku could have also defeated Freeza with considerable effort.

That wouldn't really add up when remembering Kaioken multiplies both power and speed though. If Goku's base form was at least on par with 100% Freeza, Coola would know Freeza was no match for Goku from the speed of his Kaioken and its movements alone.

The same speed that he had no reason to compliment because it was still pathetic in comparison to him and made no difference in the fight. Goku still got knocked out by attacks that didn't even hit him directly. Again, Cooler can't sense ki and Goku's speed boost hardly made any difference.

A power increase doesn't always mean a speed increase either.
