Toriyama at least calls it a side story. But it was meant as a continuation. We all thought it was horrid...... Then Super came and is traumatizing us all as we speak..... *says in a catatonic voice*

To actually answer your question, most people who make GT lists base it off of the manga rather than the anime as it generally makes more sense with General Rild statements and Vegeta-Baby implications. For example, compare these two chains and see which one you'd rather work with:

GT (following the manga):
Super Vegeta-Baby 1 > SS Vegetto > Vegeta-Baby > SS3 Goku (Baby) > SS2 Goku (Baby) > SS Goku (Baby) > Base Goku (Baby) >~ General Rild > unspecified Boo (generally accepted as Gohan-Boo) > any Z Goku

GT (following the anime):
Super Vegeta-Baby 1 >?< Pure Boo ~ SS3 Goku (Z) > SS Vegetto > Vegeta-Baby > SS3 Goku (Baby)

I won't finish the second chain as I'm sure you can see the problem right away. I suppose one could counter by saying "Well Z's powerscaling isn't consistent so why should GT's be?". You could look it like that if you want to purposely complicate things, but I prefer to just make sense of what I can.
