I think we may be interpreting Whis' statement in the manga incorrectly. From the way he words it, it doesn't exactly seem to be the same case as SS3. Whis noted it was something that couldn't be done over and over in succession, which to me, says that the form would be sustainable, so long as the user doesn't detransform. In other words, they still have fairly good stamina, so long as they don't go back into base and spam their transformation. It seems somewhat evident from the times it was used prior to fighting Hit, as no stamina drain was noted in it's previous uses, in which Vegeta and Goku didn't go out of this transformation until the end of a battle, particularly when they were training in the Rosat.

It'd also explain why they didn't view Golden Freeza's stamina as being that good in comparison to their own.

I mean, yeah, but Whis also states the form itself requires stamina, and Galu even was saving up stamina to transform to SSJB against Hit despite not using the form before, so there has to be drain post-transformation there.

Though the importance of saving the form was also addressed in the anime, so I doubt it's exclusively a manga problem. Most likely, the form overall has worse stamina than SSJ God in both continuities until fully mastered, which Goku and Vegeta likely have yet to do, considering they only came upon it by chance in a matter of hours, if not less, during the FnF Arc.

Well, the anime also didn't note Vegeta's consecutive use as the reason for his loss, so anime!Vegeta probably wasn't weakened to any great extent and anime!Hit's timestops are probably more infallible than the manga version's

Toriyama has stated that he's given storyboards straight to Toei for the current arc and allowed them to expand upon them (not much different than FnF/BOG), and he's also said that the last chapter of Super will be his last chapter of DB, so both are pretty much valid as far as he's concerned.

Perhaps Toyotaro a bit more for the early arcs as Toei's been said to adapt from his manga at times.

Likely for pacing and to avoid massive bloats such as Kaioken. Toriyama doesn't seem to have a side, as according to him, he writes the main outline and has both Toyotaro and Toei bring it to life, though considering most of his interviews have had Toyotaro with him, I wouldn't be surprised if the manga is closer to his original vision.

For the particular Goku vs. Hit fight yes, because SSJB killing 91% of Vegeta's ki was a weak as hell excuse to give Goku the spotlight and Hit being unaware a stronger person can resist his timestop, barely managing to retain his FP for a minute, being outclassed completely upon SSJB, etc. are underwhelming feats for the final opponent Goku face in the tournament. Hell, from the looks of it he could have won easily if he felt like it, while in the anime Goku's own power would have given out.

The anime is canon. It portrays a better story, makes more sense, has more reasonable power scaling and doesn't rush things out like the manga. The manga seems mostly to promote the anime.
