There's no actual scene of Gohan killing Cell in the story mode. All the game shows is Freeza and Cell confronting Gohan and Videl, then them having already been defeated once the player wins the battle against Freeza and Cell.

Baby would definitely have a soul, considering similar artificial creations such as Cell do. The most likely explanation (beyond the meta answer of Toei not wanting to bring Baby back immediately after having killed him) would be Enma probably reincarnated him when considering a mind-controlling parasite with Boo tier regeneration may prove too difficult to keep in line.

I doubt there is an in universe explaination. Considering the fact Cell is one of the iconic villians of Dragon Ball Z, you can say TOEI did not want to show him. All the villians there were also not main villians except Bojack.

That would be assuming Cell would be relegated to such a position if he appeared, which is very unlikely when considering Toei seemed to want to push a dynamic between him and Freeza in anime content during the 90s.
