Gonna have to go with Dio, even though I'm only familiar with his incarnation from the less then stellar Phantom Blood. Pretty entertaining and mercilessly evil. Even Kars wasn't quite the same.

Damn, that's essentially the exact same as what I'd put, though for favourite scene I could potentially go with Zepelli accepting his fate at the end of episode 6 due to how well-timed Roundabout was with that scene.

Without spoiling anything though, Dio could potentially go a few pegs down compared to later villains when you get to part 4 and onwards, since Part 3 Dio was somewhat pretentious, despite how iconic he is. You'll probably end up liking Kira a bit more I imagine, given how he's more of an unconventional Jump villain. His powers are also a bit akin to Kimblee's, albeit, far more broken.

Off the top of my head, the notion that looking into the crack in Shedinja's back will cause you to lose your soul. Even in-game, when you send the damn thing out you're looking at it from behind. Another one that's also bs that I remember is the Kadabra one – something like "a kid woke up and was a Kadabra." Well, that doesn't explain why my Abra turned into a Kadabra.
