Super Boo wins due to plot armor. But without plot armor, maybe Gotenks not having to use some of his energy to blow a hole through the dimension could give him the extra ki he needs to finish Boo off

Super Saiyan 3 Gotenks has more power. As long as he doesn't waste time at getting the job done he can win.

Gotenks was on the verge of killing Boo with a Kamehameha, and he seemed confident it was going to kill him. Gotenks would win.

Same as said above. Gotenks was about to kill Boo when he hadn't taken the battle completely serious for about half of it, even as a SS3. If he were to take things entirely serious, he'd end it in a minute or two, most likely.

If Gotenks actually took the fight seriously (like he should have, after seeing his moms die 'n all) I doubt Boo would be able to win,
for every blow Boo dished out on Gotenks, Gotenks took them and dished them back harder.
