I'm willing to bet Vegeta chooses to forgo its use later because it makes him look ugly in typical Toriyama gag fashion.

That'll be a really really flimsy explanation for why he didn't use it against Beerus considering he'd lost all self control during his rage boost, so him exercising enough restraint to avoid using SSJ3 would be horrid writing.

Goku is confirmed to have some stamina loss with his GT kid body. We don't have the same info here, despite logically making sense. Head cannon can argue the different type of magic used in Daima has different consequences.

Vegeeta having SS3 doesn't really contradict DBS; I don't think anything actually implied Vegeeta couldn't use the form. I'm pretty sure Vegeeta will say something about it sucking and that he'll focus on perfecting SS2.

If anything, they're accommodating for BoG, because it never made sense how SS2 Vegeeta seemed stronger than Mystic Gohan even before the rage boost. It'll also make his rage boost less ridiculous; turns out Vegeeta was already approaching SS3 Goku's level before.

I think it already did. The only carry over Super has is the different universes thing and same Kaioshins but even those have a retooled backstory due to the presence of this Rhymus guy effectively replacing Zeno as the god of everything.
